I think you stroked the lines with the pencil tool try with a soft brush it will be better

Vector is best thing, takes ssoo much time though lol. or you can try just going over the lines or running over them wiv blur.

Only solution for this is to VECTOR IT!! Hehe XPPP If you have no idea about vectoring check out The Vectorness Group ^^ And here is a Tutorial about the pen tool ^^ Unless you have a tablet XP Good luck!
