In the episode where Lelouch (small) visits his father and told him about his mother's death the aristocrats around him said that the cause Nunnally's blindness is unknown, but that her legs were shot. I believe every doctor can disguised if a leg is shot or not. So, it is positive to say that she was shot.

Seriously, she was not supposed to be blind and crippled if it weren't for VV's jealousy. As far as I know, Nunna-chan's blindness is due to Charles's Geass (I don't really understand though) and her legs... are permanently crippled. So unless they're going to have those automails technologies or something like fixing the nerves of her legs, Nunna is doomed to be in her wheelchair forever.
